Extended access
Why this level
- The installer writes into the agents' home directories `~/.claude/`, `~/.agents/` and `~/.codex/`, and optional hooks change Claude Code behavior.
Install
- Works in
In your terminal, with SkillFoxx CLI
npx skillfoxx add skills/flonat-researchDetects the agents on your machine, shows the access level and pins the version.

How we reviewExtended accessThe tool runs code or makes network calls and only reads external data.

What it does
`flonat-research` installs a single research infrastructure into Claude Code and Codex: 87 skills (`proofread`, `latex`, `literature` and more), 15 agents, 18 standing rules and context files in `.context/`. Both clients read the same set of files, and adapters expose to each only what it can execute correctly. The agents check work the way reviewers do: `peer-reviewer`, `referee2-reviewer`, `paper-critic`, while `code-paper-auditor` matches numbers in the paper against code. Three optional Claude hooks guard against dangerous git operations. The installer copies files into `~/.claude/`, `~/.agents/` and `~/.codex/`.
Who it is for. Researchers and PhD students who write LaTeX papers, manage bibliographies and want an agent that knows academic conventions.
Good fit when
- A LaTeX paper is being prepared for submission and needs proofreading first.
- A bibliography has to be parsed, filtered and matched against the text.
- An experiment design is discussed with a critic agent before launch.
- One project runs in both Claude Code and Codex with shared context.
Not a fit when
- The task is far from research work: most skills are written for papers and data.
- `flonat-research-friends` is already installed: both distributions own the same paths.
- The `~/.claude/`, `~/.agents/` and `~/.codex/` directories must stay untouched: the installer writes to them.
Example request
Proofread the paper draft as a second-round referee and match the numbers in the text against the code results.Limitations
The distribution copies files into `~/.claude/`, `~/.agents/` and `~/.codex/`, so settings already in those directories are worth backing up first. It cannot be combined with `flonat-research-friends` on one machine. Notion integrations, bibliography CLIs, MCP and provider CLIs are not part of the install and are connected separately. The `council-api` package for querying several models through OpenRouter is installed with `uv` and needs your own keys. Hooks work only in Claude Code; Codex reads the shared files without them. Some skills and agents are available to only one client, as listed in `docs/availability.md`.
How to disable. Remove the skills, agents and rules the installer copied into `~/.claude/`, `~/.agents/` and `~/.codex/`. The replacement and rollback procedure is described in `docs/transitioning-to-flonat-research.md`.
FAQ
Which client should I choose at install?
The `--client` flag accepts `claude`, `codex` or `both`. Both clients read the same project files, so `both` fits when work happens in both.
How do I invoke a skill?
In Claude with `/<skill-name>`, in Codex with `$<skill-name>` or plain language. Example names: `proofread`, `latex`, `pre-submission-report`.
How do I update the set?
In the repository clone run `git pull --ff-only && ./scripts/setup.sh --client both`. On Windows use `setup.ps1` instead.
Which skills does each client get?
`docs/availability.md` has a per-client table: what Claude gets, what Codex gets and why something is excluded.
Are the hooks required?
No. The three Claude hooks are optional, and shared context does not depend on them.
